In the bottle engine, I understand how the pressure increases when the temperature increases. I would also think that the volume would increase. I also know that P1V1/T1 = P2V2/T2. I do not understand how to calculate the pressure1, pressure2 and volume 2, when only given the temp1 volume 1 and temp 2. Do you assume atmospheric pressure for P1 or do you calculate it?

The system starts when you seal the system, which before sealing was open to the atmosphere. So the pressure at that instant is indeed atmospheric pressure, which you can assume to be about 100 kPa.
