@& Note that when you squeezed the bottle to start the siphon, you squeezed some air out of it. So when the water started to siphon, it was into a volume less than that of an undistorted container. The pressure was pretty close to atmospheric, but the siphoning process was not at constant volume.
Once the siphoning began the amount of air in the bottle remained constant.*@
